Officers from Tower Hamlets borough and the specialist boat police attended the scene and recovered the dead body of an adult man.
The identity of the man is not yet known and police are today making enquiries.
A spokesman for the Met Police said the death is not being treated as suspicious.
A post-mortem examination will be arranged in due course and a report will be prepared for the coroner.
